Sure pulsars like everything die eventually, and no doubt their signal even changes. But with a bit of adaptive learning on the system's part this could be overcome. Why not have some galactic center we can keep track of, maybe earth?, constantly broadcast some data regarding the position or state of the 'tracker' pulsars. Then the system can correlate the information to assure itself that it has made an accurate estimation of you point in space.

Why stop at 4 pulsars? Sure it's all you need to calculate in 4 dimensions, but what happens when there is some absurd astronomical phenomenon between you and the pulsar, say a black hole, or a particularly dense section of some wave bending material. The bases for their idea, GPS, uses additional satellites because the base 4 can't always be reached.

Short Range sensors vs long range sensors, let the closer pulsars help you navigate, and when processing power is available use all available input to find your exact location. Space is huge, there should be some acceptable margin of error for basic navigation. Once we have cheap reusable energy that is.
